The popups that annoy people and can be blocked by browsers are those that appear without any action on the user part and have nothing to do with what's on the web page. Popups that appear as a result of a user action, and are pertinent to what's on the page can be useful in myriad ways. For example, I use them to show a map of a location, but the user has to click on a little map icon before it comes up. I also have obscure terms underlined with a dashed line; if the user moves the mouse over it a popup will appear with a definittion/explanation. Their uses are limited only by your imagination, and as long as they are helpful and only appear if the user chooses you're good to go.
