Can having multiple operating systems (like Linux and Windows) cause any side effects/problems? Or is it all perfectly stable?

Separate OSes are common. They work fine, and they don't even know about one another. You normally install them in separate partitions, but with drives so cheap, it's better to install each OS on a separate drive. If a drive breaks, you haven't lost everything. One solution is to use removable drawers. You pull one drive out and push another one in. The drawer contains its own cooling fan for the drive. The drawers cost $10 to $20.
